Statistical Challenges Arising from Genome Resequencing Metagenomics provides the potential to analyze entire microbial communities but presents a large number of stastical challenges especially since in the limiting case each sequencing read comes from a different organism. Here I will discuss two statistical algorithms that together can be used to analyze variation amongst closely related organisms based on more than one metagenomic sample. SCRAPS identifies variation. PHYLOPOOLS infers phylogenetic structure. A distinctive feaure of both algorithms is that they are utilize variation in the frequency of lineages between the samples.
